I don't know for sure but I don't think he makes up all the story lines.

I think Abrams comes up with the overall plot of the different seasons and the writers come up with what happens each episode. Just a guess.

JJ Abrams created the show. There is a team of writters that work on the script. I believe JJ works with them on certain episodes.

Well, you all must figure theres a team of writers, but the head writer is an ingenious man named Damon Lindelof. He, with the help of JJ Abrams wrote outline of lost, a 28 page outline in 5 days. So a lot of the episodes are the result of two mens great teamwork and effort: JJ Abrams, and Damon Lindelof.
